I have the app set to a software but the popup keeps coming up while I'm already tracking

I have the app set to start a timer when I use a particular software, and if I start timing before opening the app or I click the Start timing popup, I keep getting the popup to start timer. I don’t understand why the popup keeps coming up when I’m already timing. I would like to know how to stop the pop-ups when I’m already tracking time. It is very annoying.
